OK LET’S LOOK AT THE POSITIVE SIDE OF THIS
Obviously it’s terrible that the two of them can never see the Doctor again (especially Rory who didn’t even get to say goodbye to his daughter), but Moffat did give us a silver lining. This gravestone, although horrifically upsetting, also serves as proof that the two of them found each other in the past. They might have not been transported back to the same point in time (that’s not clear) but they were able to find each other and live their life together. Otherwise, they could not have ended up on the same headstone in New York. How terrible would it have been for Amy to disappear  only to find that her name doesn’t appear on the gravestone? That she’s on one a few feet away, that her age is vastly different and they never actually got to see each other again? They could have done that but they didn’t, and that’s a gift. This way we know that they lived together and it’s hard to imagine that they wouldn’t be able to find happiness in that no matter where they are.
